Damaged objects and reconstruction

If the Mysterons for whatever reason reconstructed my car, would they be able to reconstruct it as it was when it was new, or would they have to reconstruct the various damage it has taken?
Also, would the Mysteron's invisible driver engage the seatbelt when operating the mysteronised Micra?

I don't think the Mysterons HAVE to destroy whatever they wish to duplicate in order to be able to reconstruct them... However, to save confusion, they destroy their chosen pawn prior to the reconstruction.
My answer to your question, the Mysterons could probably reconstruct it however they wanted. Of course, if they didn't want you to notice anything, they wouldn't have much room for "creative licence".

But then, we are not quite sure if this assumption is true. We have not seen the Mysterons destroy everything they have taken control of. But perhaps they don't need to destroy everything of the thing they want to take control of. They could only destroy the steering wheel control of a car, or the inbuild computer... We can imagine a similar scenario for the episode "Big Ben Strikes Again", where they take control of Macey's lorry. But then, we do see Captain Black standing in the shadows, and this might suggest that it is through HIM that the Mysterons took control of the truck.
In the case of humans... perhaps they needed to remove the original 'out of the way', so that the person in question would not hinder their plans. However... they do call this power of theirs "the power of reversing matter", which would suggest this revert 'something' to its original state, i.e. before it was destroyed.
In the case that interests us... would the Mysterons revert an old car to its original brandnew state? Perhaps, as we can consider a beat up car as 'nearly destroyed' (The Mysterons don't have to destroy themselves, after all). But the question would be: how recent would the death or destruction be for their powers to be used? In one comic strip, they actually resurrected dead corpses for one of their missions. This was done once, and since this didn't happen in the TV series, could this be considered as 'canon'? Many of what have been presented in the comic strips might be considered as not exactly canon, after all...

Still, if this is the case, how did they take control of the bomb without it going up?

However - the original question... Scarlet Lady got it right, I think. Captain Blue's voice-over the the beginning of each episode also contains the words "create an exact likeness of an object or person". This suggests that a Mysteron construct, be it alive or not, is reconstructed exactly as it was immediately before destruction. No improvements, no changes - an exact likeness.

The valve on the yacht was turned by a mysteron agent, IIRC, rather than the mysterons themselves.
The SSC could easily have had its tyre shot out by Captain Black. He's directly involved with every other mysteronisation, after all, so why couldn't he have done that? Especially as at that point he may still have been able to obtain Spectrum equipment - we see him in his Spectrum uniform later on.
